You need to re-compile Apache in order to enable InnoDB storage engine for MySQL. There are two ways you can re-compile Apache.

1. Through SSH:

Login to SSH and type "easyapache" to start recompiling Apache.

2. Through WHM:

Login to WHM and click on "Apache Update" option.
